After thinking about it for a while, I remembered having this exact same issue at one point in the past. The problem is when you call Destroy(gameObject); Unity doesn't immediately destroy the object, if you check the parent.childCount it is still exactly the same after calling Destroy(); Unity only actually destroys the object and updates the hierarchy on the end of the frame. One solution is to manually unparent the object which happens instantly.
